Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. We present a one per cent measurement of the cosmic distance scale from the detections of the baryon acoustic oscillations in the clustering of galaxies from the Baryon Oscillation Spectroscopic Survey, which is part of the Sloan Digital Sky Survey III. Our results come from the Data Release 11 sample, containing nearly one million galaxies and covering approximately 8500 square degrees and the redshift range 0.2 < z < 0.7. We also compare these results with those from the publicly released (...) DR9 and DR10 samples. Assuming a concordance Λ cold dark matter cosmological model, the DR11 sample covers a volume of 13 Gpc3 and is the largest region of the Universe ever surveyed at this density. We measure the correlation function and power spectrum, including density-field reconstruction of the BAO feature. The acoustic features are detected at a significance of over 7σ in both the correlation function and power spectrum. Fitting for the position of the acoustic features measures the distance relative to the sound horizon at the drag epoch, rd, which has a value of rd,fid = 149.28 Mpc in our fiducial cosmology. We find DV = at z = 0.32 and DV = at z = 0.57. At 1.0 per cent, this latter measure is the most precise distance constraint ever obtained from a galaxy survey. Separating the clustering along and transverse to the line of sight yields measurements at z = 0.57 of DA = and H =. In lieu of an abstract, here is a brief excerpt of the content:The Germ of a SenseMatthew TeichmanI find the account of metaphor offered in Donald Davidson's "What Metaphors Mean" fascinating for a number of reasons. The overall argument, that metaphors mean nothing other than what they mean literally, strikes me in many ways as absolutely right, and corrective of a certain tendency both in the humanities and in more popular forms of criticism to use the word "meaning" where (...) it doesn't apply. Of course, the other M word also has its history of abuse, whereby it often becomes a sort of last resort for closing down all discussion or counterargument: "You're missing the point—I was only being metaphorical." In these contexts "literal-mindedness" seems to take on a pejorative flavor, as though appealing to some clichéd stereotype of the math nerd whose every attempt to read a poem leaves him dumbfounded. While it is certainly true that metaphoric usages of words are more difficult to understand than their non-metaphoric counterparts, that there is something "extra" required in order to make sense of them, it is easy to fall into thinking that when we do succeed in making sense of them we are making use of a second species of meaning. Davidson's proposal is that we correct this sort of false picture by, as it were, uncrossing the wires; directing our attention to literal meaning is perfectly appropriate because it gives us a way of understanding more fully what metaphor is not.In what exactly this extra machinery might consist is of course the impossible question, on which Davidson remains understandably silent. One would suppose his model to fit more or less exactly with a picture of language that takes meaning to be the currency of compositional [End Page 567] semantics, and that nameless "something else" ("use," or "implied meaning," or whatever) to be the currency of pragmatics. Let metaphors "mean" only what it is that they mean regardless of their context, and leave the question of what it is that they "do" to your preferred theory of implicature or performative acts, or relevance. Fair enough. We will return later to how this larger perspective leads his theory to be cast in the particular way that it is. What he does end up saying about this mysterious something extra is along these lines: metaphors invite us to make a comparison between two things; they direct our attention to a similarity between them, in much the same way as similes. 1 This is obviously not the first time that similes have been invoked as a way of explaining metaphor; indeed, the formula "simile – 'like' = metaphor" has even made it into the grammar school curriculum. And how does this work, exactly? Let us imagine the most banal of examples: The Bard writes, "Those are pearls that were his eyes," 2 and we are invited to make a comparison between eyes and pearls, noticing all sorts of similarities; roundness, whiteness, immense value, etc.Further comparison between metaphors and similes yields the interesting observation that all similes are literally true, whereas their metaphoric counterparts are literally false. Our heavily schematized example, "His eyes are (like) pearls," seems to hold up to this claim. The idea appears to be that "similar" is really a trivial or vacuous predicate, because it is true of any pair of things that they are alike in some way. The way Davidson puts it, "This is like that—Tolstoy is like an infant, the earth is like a floor. It is trivial because everything is like everything, and in endless ways." 3 The problem is the following: when I say to you, "His eyes are like pearls," I am not really saying anything, because everything is like everything. All I am saying is that there exists some similarity between his eyes and pearls, when it is a given that there exists a veritable infinitude of rapports between any pair of things.Davidson's claim about similarity opens onto a fundamental problem, for which he doesn't try to propose any solution. In _The Body in Late-Capitalist USA_, Donald M. Lowe explores the varied social practices that code and construct the body. Arguing that our bodily lives are shaped by a complex of daily and ongoing practices—how we work, what we buy and consume—Lowe contends that as a result of the commodification of these and other social practices in the late-twentieth century, what we often understand to be the needs of the body are in fact means for capital accumulation. Moving beyond (...) studies of representations and images of the body, Lowe focuses on the intersection of body practices, language, and the Social to describe concretely the reality of a lived body. His strongly synthetic work brings together Marxist critique, semiotics, Foucaultian discourse analysis, and systems and communications theory to examine those practices that construct the body under late capitalism: habits of work and consumption, the ways we give birth and raise children, socialization, mental and physical healing, reconstructions and contestations of sexuality and gender. Lowe draws upon a wide range of sources, including government and labor studies and statistics, diagnostic and statistical manuals on mental illness, computer manuals, self-help books, and guides to work-related stress disorders, to illustrate the transformation of the body into a nexus of exchange value in postmodern society. The Poetic Structure of the World is a major reconsideration of a crucial turning point in Western thought and culture: the heliocentric revolution of Copernicus and Kepler. Fernand Hallyn treats the work of these two figures not simply in terms of the history of science or astronomy, but as events embedded in a wider field of images, symbols, texts, and practices. Critics have challenged agricultural scientists to address concerns for environmental quality, farm size and structure, international justice, and the health and welfare of consumers and farm labor in research planning. The goal of this research was to determine what is and what could be done to consider value-laden knowledge relevant to these concerns in research planning. Descriptions of a state agricultural experiment station and of a hierarchy of inquiry that included applied systems analysis and reductionist approaches to science revealed the (...) goal-seeking and expert-centered nature of agricultural research. Value-laden and value-free knowledge of agricultural scientists and administrators were heavily represented in broad research goals such as increased productivity and efficiency. In addition, these goals were not evaluated at the levels of inquiry typically practiced by agricultural scientists. A soft systems methodology provided a more holistic level of inquiry that could facilitate consideration of value-laden and value-free knowledge of world views more diverse than those of agricultural scientists and administrators. Scientists could function as co-learners with other participants to identify issues and to conceptualize systems that are relevant to improving research planning. Moreover, researching the practice of soft systems offers opportunities for exploring systems ideas and holistic value theory in relation to agricultural research. (shrink)

Human attitudes to animals have changed as non-humans have become more widely incorporated in the category of moral agents who deserve some respect. Parallels between the functioning of humans and non-humans have been made for thousands of years but the idea that the animals that we keep can suffer has spread recently. An improved understanding of motivation, cognition and the complexity of social behaviour in animals has led in the last 30 years to the rapid development of animal welfare science. (...) Early attempts to define welfare referred to individuals being in harmony with nature but the first usable definition incorporated feelings and health as part of attempts to cope with the environment. Others considered that welfare is only about feelings but it is argued that as feelings are mechanisms that have evolved they are a part of welfare rather than all of it. Most reviews of welfare now start with listing the needs of the animal, including needs to show certain behaviours. This approach has used sophisticated studies of what is important to animals and has replaced the earlier general guidelines described as freedoms. Many measures of welfare are now used and indicate how good or how poor the welfare is. Naturalness is not a part of the definition of welfare but explains why some needs exist. In recent years, welfare has become established as one of various criteria used to decide on whether a system is sustainable because members of the public will not accept systems that cause poor welfare. The study of welfare has become part of the scientific basis upon which important political decisions are made. (shrink)

This editorial introduces the Journal of Consciousness Studies special issue on "Animal Consciousness". The 15 contributors and co-editors answer the question "How should we study animal consciousness scientifically?" in 500 words or fewer.

Concept definitions applicable to human and non-human animals should be usable for both. Awareness is a state during which concepts of environment, self, and self in relation to environment result from complex brain analysis of sensory stimuli or constructs based on memory. There are several proposed categories of awareness. The widespread usage of the term conscious is 'not unconscious' so a conscious individual is an individual that has the capability to perceive and respond to sensory stimuli. It is confusing and (...) scientifically undesirable if conscious is also used to mean aware. Hence it is proposed that conscious should be used only as above. Fully functioning and adequately developed humans and members of many other animal species are sentient. Sentience means having the capacity, the level of awareness and cognitive ability, necessary to have feelings. The welfare of an individual is its state as regards its attempts to cope with its environment. This includes feelings, which are important coping mechanisms, and health. Since feelings involve awareness, there is overlap between welfare assessment and awareness assessment. Methods for assessing awareness, consciousness, sentience, and welfare and links to morality are briefly discussed. (shrink)

This paper sets out to give sufficient detail to the notion of mental simulation to allow an appraisal of its contribution to ‘mindreading’ in the context of the ‘false-belief tasks’ used in developmental psychology. We first describe the reasoning strategy of ‘modified derivation’, which supports counterfactual reasoning. We then give an analysis of the logical structure of the standard false-belief tasks. We then show how modified derivation can be used in a hybrid strategy for mindreading in these tasks. We then (...) formulate the hypothesis that children become able (around the age of 4 years) to pass these tasks when they acquire the counterfactual reasoning ability required in this strategy. We find this to be consistent with various empirical findings. We then discuss the implications for the theory/simulation debate, meta-representation and pretence. (shrink)
